A well written cover letter can make you memorable.

This could be when the manager is making the final decision between you and another candidate. They think back to your cover letter, and the passion and motivation you expressed there. It may be the thing that gets you the job. Or, you don’t get the job, but they remember things about your skills and experience. Maybe a few months later a more suitable position comes up. They may just reach out to you! Or maybe that manager moves on to a different company and reaches out to you then. It may be the trigger of a productive professional relationship.
